I honestly have never seen that before and have no idea how that would happen. Can you try different graphics backends within the graphics settings of Dolphin?

Switching to Direct3D from OepnGL fixed the alignment issue, but I'm still getting random frame drops, which didn't occur when I used version 3.5

Newer versions of Dolphin force on LLE audio to increase emulation quality, you can manually turn it off if you want, but you risk getting all the crashes and problems that 3.5 has as well.

Again; the emulator has become more accurate to remedy these problems; in the end it's up to you to find a balance for your computer.
