Same problem here.
I finally got it working. My GC folder had weird files in it and also my controller were, I think, the issues. I have a Wireless Wingman controller and so what I did was take all the files out of my GC folder and set my Pad plugin to DolphinKB/360pad and used keyboard to navigate into game. Created a game and navigated the menus fine.
