Dolphin doesn't currently have any built-in option to use a Classic Controller for GameCube games; you'd need to use GlovePie for that. (Also, the SCP drivers that MaJoR'll inevitably recommend to you are much better than motioninjoy if you're gonna go the PS3 'pad route.)
