Wiimote works with DolphinIL.exe but not Dolphin.exe

I'm running Dolphin 3.0-313-dirty

Basically using Dolphin.exe the game runs great except the Wiimote is kinda buggy (A, B, and home work but not much else)

Using DolphinIL.exe the Wiimote works great but the game runs like garbage.

Any tips on getting the Wiimote to work correctly in Dolphin.exe? If you need more info feel free to ask.
