I ran into the same issue while I was testing on Karmic (I mainly use Windows 7), and was only testing Gamecube games so I just commented out the lines in config.cpp and it compiled just fine after that. Although now I'm dealing with just a black screen with audio using the OGL plugin on my ATI HD4650 
I know that's not a "fix", but it's a workaround that should at least let you compile and test the latest builds.
