I have a wiimote that connects to my computer just fine but has no response in games and the dolphin emulator has a "not connected" banner at the bottom of the control window.  does anyone know what the problem is?

What setting are you using? Real Wiimote or Bluetooth passthrough?

You should let Dolphin handle the connection in any way, but if you want the most reliable connection (the way the Wii does it) you need to set up Bluetooth passthrough.

how would I do that?
also when I open the wiimote menu I get the warning "Section BT.MOT not found in SYSCONF"

That means that your SYSCONF is broken... If you delete the SYSCONF file from "C:\Users\*yourusername*\My documents\Dolphin Emulator\Wii\Shared2\Sys" it should resolve the issue and create a clean and working SYSCONF.
