More information guys. What garteal said is correct: set the internal resolution to any setting that is not Auto, and the effects show up correctly. And you get the OpenGL smoothness!
Unfortunately... degasus just broke it with a recent commit. He merged some bits in the videocommon between D3D11 and OpenGL, and brought a ton of D3D11 bugs into dolphin. Guess what carries over? STUTTERING. And it doesn't even fix the auto internal resolution issue. Bleh.
So to get the best of both worlds, effects and no stuttering, use OpenGL with a preset internal resolution (1x native, 2x native, etc) and a version of dolphin prior to 4.0-313. Hopefully he'll get this fixed.
