Wii U Pro Controller stops working when running game

Dolphin doesn't even recognise the controller anymore, i've resynced it with the wii u and back and now it doesn't even come up in the list of available controllers. Also the PS4 Pad works fine so i've narrowed it down to a wii u pro controller issue.
