Did you tried what they say in comments?
"Don't use the "Nintendo" controller In the drop down menu, there should be another option listed at "Wiimote" , that'll work for the pro controller. But you have to set the analog sticks manually, since it glitches out. And they still don't work that great, since the radius can't be increased enough for certain directions."
Set manually means right click on the input and then select the input you want to use.
