Sorry i am a new dolphin user, but how do i stop the texture flickering in this game?

I've done some searching and can't seem to find a definitive answer to this:

Are we at a place now where with the right settings and setup, Skyward sword can be played through from start to finish smoothly, pretty glitch and stutter free (using ubershaders), and with no control issues?

Yes. Have been for a very long time now. Even stutters are gone with ubershaders

If you're meaning without a real Wii Motion+ device, then no. You still need that.

Yes, if you're using real Wii controllers.

I have a wii remote with motion built inside and dolphin bar. I cant get past the connect nunchk screen. Other wii motion games work fine. Only this one is giving me issues.

Have you actually tried connecting a Nunchuck? Sounds stupid, but this game requires both.
