i do get between 51-54fps at the title screen also, and fluctuating 25-29fps during stages, with your same settings, though i didn't overclocked my i5 750 much (from 2.67Ghz to 2.73Ghz) and it's been that way since i use XMP on my RAM.
So since you use a power powerful video card than mine with DDR5 and 1gb on it, i believe it's the emulator which need improvement on those games where it show more 3D objects than normally. I don't know what have to be done, but yes, i think it's the emulator.
...Same thing happening to me for F-Zero GX on some tracks where it show a lot of polygons you get a big framerate drop. (Port Town tracks i think.)
