Having done all the testing I could with the system and graphical configurations, I was able to pinpoint it to enabling any of the following Gecko codes. I haven't tested any of the other codes that were downloaded through Dolphin.

With the dump I was using, it was from a clean rip I used that was compressed by Dolphin and these were the results after verifying:

So it is the Gecko codes then. Those are not guaranteed to work. Besides, Gecko codes that do otherwise work, sometimes make Dolphin crash. It is an old issue that I don't think has been fully resolved.
I'm not sure that there is a solution for that, other than trying to find equivalent Action Replay codes, which tend to work fine in Dolphin.

On the Metroid Prime Tilogoy, i wouldn't enable the codes until after the game you want to play has loaded. The codes are written for the executable of the actual game, and do random things in the launcher. On a Wii, i would tell the launcher to not hook into the main executable...

Well that is if codes do work at all if you enable them after launching a game. I'm not sure if that is supposed to work at all.

Does anyone else's game lag severely when jumping into/out of water? Something about the effect on the visor causes the framerate to drop like a brick. It doesn't happen in circumstances where the effect doesn't occur upon entering/exiting the water, so I know it's that effect in specific.

Yes, that effect is known to cause slowdown.

Just in case anyone actually looks in here still who is interested and can help, does anyone have a MPT save file created by Dolphin with all logbooks 100% that I could grab? I am making an HD texture pack, and I need to rip all of the logbook textures, but I just finished a playthrough and would rather not have to go through them all again just to get 100% logbooks for this.

I think I have a save file like that, but it's for the PAL version. Which version of the game do you have?

I have both, and thankfully, the textures work across all Metroid Prime versions (even the GC standalones of 1 and 2 can use the textures I ripped and upscaled for Trilogy's versions), so ripping the ones I'm missing from the PAL version would be just fine.

All three games are in a completed state, but that should be fine, right? Since you'll keep the logbook even if you start a new game.

Yes, that's the beauty of the Trilogy.  Logbooks are persistent, so even starting a new game, the logs will be there.  Thanks a bunch.
