I know on the actual Wii, if only one player is supposed to be connected for the start up of the game (like menus and such) then the second remote will disconnect. Maybe that is happening here, only the remote is still connected tk the computer, just not Dolphin? Try pressing "refresh" under Wiimote Config.

CPU: Intel Core i5 3570K @ 4.4 GHz
GPU: EVGA NVIDIA GeForce GTX 550 Ti (Factory OC'ed)
RAM: 16 GB @ 1600 MHz

OK. I did the refresh and it came back on. I assumed that since the lights were off that it was off. It looks like it was still paired to an extent. Weird.

Something similar has happened to me, where it is paired but there is nothing to show it. It is correct emulation to a certain extent, though it can be frustrating that it doesn't automatically reconnect it or connect on a button press.
