First of all, you should update to the latest development version. SDL was removed, with good reason.
Secondly, select Dinput/0/Dual Box Wii (I'm assuming that's the classic controller) and then assign buttons in the GCPad. Click "joystick up" and press up on the left joystick, click "start" and press start, you get the idea. Fill it all out and you're done.
