Performance does not increase or decrease specifically for GameCube or Wii titles – from the developers' perspectives, there's really not much difference (besides the obvious input stuff and the Wii-specific networking/Bluetooth/whole extra little ARM processor in there that Dolphin just HLEs to avoid any performance impact) as the vast majority of the CPU and GPU emulation core is used the same exact way for both consoles. I don't think I've even seen any side-choosing amongst the developers *or* users – if it runs in Dolphin, it's not a GameCube or Wii game, it's just a goddamn Dolphin game.
The specific performance decrease you're seeing in Wind Waker is likely just that the game now uses LLE by default, regardless of what you have set, which fixes numerous issues in the game (most importantly, the game occasionally hanging during certain events, e.g. walking through doors, cutscenes starting/ending, getting items from chests) but also requires quite a bit more CPU. You can force it to use HLE again, but as the guy who asked for the LLE-by-default thing in the first place, I obviously don't recommend it and I'm not gonna tell you how to do it. I'm so damn tired of people running into those HLE issues. Just overclock to get past any slowdowns.
I've personally never heard of an i5-2550 or 2550K, but it seems to only come in a "K" (unlocked-multiplier, e.g. overclockable) variant (searching ark.intel.com for it instantly redirects to i5-2550K), and your Z68 motherboard and water-cooling setup are likely to be perfectly fine with you overclocking to 4 GHz, at the very least. If you're worried about your Crossfire setup preventing you from overclocking, you'll probably be fine as Dolphin can only use one of the GPUs.
Also, MaJoR's rage over the version is certainly not unfounded – people keep fucking it up all over the place, and that *will* cause legitimate confusion if there's ever a 4.5. I hope we just go for 5.0 instead, but if we end up shooting for 4.5 I'm gonna have to burn down half the forums because of fuckers who think 4.1 and 4.2 exist.
