Why do games slow down when the FPS are high?

Why do games slow down when the FPS are high?

So I'm some what confused about one thing. All of a sudden a couple of my games will slowdown. The slowdown almost looks like slow motion, yet my FPS are 60. Why does this happen? Any way to fix this problem? This will occur every now and again for 5-10 seconds, and seems to happening when entering a new area in a game (Metroid for example). I assume this is partially caused by caching data.

Specs:
i7 920 @ 3.2 ghz
6 gig ram
Radeon 5970
Windows 7 64bit

That's caused by clearing the jit cache. Which occurs in some games when you enter new areas. FPS/VPS counters have become buggy ever since the early 6000s. Slowdowns caused by the shader cache are the same way, short period of slowdown where fps/vps does not change.

Update: : I just overclocked my CPU to 3.66 GHZ and speed has increased a good 10-15% and I've gained 3-5 FPS. Things are looking up!

I don't use v-sync and I still get these kinds of slowdowns in some games. It seems almost as if a slowdown only lasts for a few seconds the fps/vps counter doesn't change. Almost like their is a significant latency. Only when a slowdown lasts for a long period of time does the fps/vps counter change.
