I am not too familiar with my Dolphin settings.

Here's what I have checked.

General
Enable Dual Core, Enable Idle Skipping, JIT Recompiler, Lock Threads to Cores

Audio
DSP LLE recompiler
DSP LLE on Thread

Graphics
General
Force 16:9

Internal Resoluton - Auto
Anti-Aliasing: 4x SSAA
Scaled EFB Copy

Hacks
Ignore Format Changes
Disable Per-Pixel Depth

Internal Resoluton - Auto

That is killing your framerate. Change it to 1X or 2X.

4x SSAA might be slowing it down too.

Your GPU probably isn't powerful enough to run the game on higher resolutions. Could you post your specifications? Also, what game are you testing?
Intel Core i3 530 - Overclocked @ 3.52 GHz
Nvidia GTX 550 Ti
4 GB DDR3
Windows 7 Ultimate x64

skidau's advice fixed the problem completely. Is it wrong that I don't seem to notice a difference in graphics between resolutions? (It's extremely noticeable for native games however.)

If I was going to bring up a game, it would be Donkey Kong Country Returns, and only because it suddenly crashes constantly whereas before it worked fine. Sad But that's not my style, I won't bring it up.
