So I was playing right, and then I got a quick "Wii remote batteries are running low" Message. Granted I use rechargeables, and that usually means... there dead. So it died. Now granted that on a normal Wii, it will only tell you "Wii remote # has been disconnected" so you can go change your batteries and continue your game. I know Dolphin used to do that, but now it simply crashed. All windows closed, BAM, gone. No warning, no nothing, just POOF! Another thing I have noticed is if I go to another program or to my desktop, the controller will disconnect and will not reconnect. I have to restart Dolphin. I don't know if this has been reported, but I've gone through a few versions and it does it. So I'm sorry if it has already been reported, but I could not find a similar issue. The version of Dolphin I'm using is 13170. I updated to make sure it still did it... It did.
