What happened to my saved games in 3.5 x64?

Today, I wanted to continue some games in 3.5-2343-x64.
To my horror, the game is showing me the same old saved games(dated Aug, same as in ver 4.0) instead of the latest saved games(dated Oct).
And saved games of other games is gone too!

I don't know what's wrong with it or what has happend to my saved games.
I don't know why 4.0 will affect the data in 3.5 folder.
Is the 3.5 reading from some cache or temp files created by 4.0? But I have already deleted 4.0 few days ago.

Is there any ways to get back my saved games?

Hate to break this to you but you probably did something that messed up your saves. Dolphin 3.5-2343-x64 (as long as it is the master branch) is before the global directory merge and as you also used a portable setting with 4.0, there is no way they interfered with each other. Your 3.5 saves where probably already messed up when you copied them, sometimes savestates may mess up your saves.
