I used to be able to share one texture pack among several games without having to make multiple copies of it, by simply creating symbolic links to it.  Dolphin used to pick up those textures just fine, but I just noticed that this isn't working anymore.

Has something changed in the way dolphin retrieves files from texture packs or is the issue likely on my end?

I don't think there have been any changes to that recently in Dolphin.
