I had exactly the same problem than you with the 2nd and 3rd xbox 360 controllers on the Shield TV. I have found a solution that it had worked perfectly in my case.
Modify the file sdcard/0/dolphin-emu/Config/dolphin.ini, the controllers for multiplayer are not being set with SIDevice 6 (you'll notice p1 has 6, but p2,3,4 have 0,0,0).
Be sure to close the Dolphin emulator before to change the configure file, if not the values will be overwritten.
