EDIT: I found out how to, and i'll post it just below incase anybody else is wondering:
1) Plug in the GameCube controller, configure it's controls and leave it plugged in.
2) Options -> Wiimote Settings and change the Input Source to "Emulated Wiimote"
3) Configure (Emulated Wiimote) -> Make sure under Extension (near right side of the window) you have Nunchuk selected, press OK to save changes.
4) Launch Resident Evil 4 (Wii), click with your mouse (or whatever your Emulated Wiimote setting is) until you are at the title screen.
5) Go back into Options -> Wiimote Settings (whilst the game is still running), and change the Input Source to "None". Press OK and continue with the game, using the working GameCube controller Smile
Does anybody know how to set this up in Dolphin? When playing it on a Wii console apparently you have to plug in the GC controller, load the game and then unplug the nunchuk from the wii-mote. I would have no idea how to emulate this in Dolphin- thanks if anybody knows!

Thanks for the reply, when my GC controller arrives shortly I will try this, I was just under the impression that it would run with the default emulated wii controls, as that is how it does at the moment.

It wasn't quite as simple as just configuring the GC controller. When launching RE4 (wii version) you have to have the wii remote and nunchuk connected for it to run. Once the game had got onto the title screen, I then had to disconnect the wii-mote (changing input source to none) and then the GC controller would be working.
