In PS2 games it is possible to do adjustments to 2D and 3D scenes separately, so some games even had items like prerendered movies and 2D hud elements adjusted, which spoiled me a bit. It doesn't seem to be possible with Gamecube.

Harvest Moon cannot have Clipping fixed but it can have a 4:3 HUD. Baten Kaitos will eventually be Fixed.

I guess I would have to play Harvest Moon in the original 4:3, which is a shame. Does clipping exist in emulator, too?

It could have clipping plus the 4:3 HUD. Emulators have clipping as it's done by game code.
