When I pause in Metroid Prime, none of the 3D draws and all I see are the 2D options.

Custom textures that are in .png bring the emulator to 1-2 fps when you enable them in game still.

purpasmart96: I recomend dds format for textures, png requeires decompresion and channel swapping, and consumes a lot of memory. a lot of work need to be done to make png texture work faster

Sound is much better with latest build, though not yet free from all glitches.
Now we can set the latency it seems; however, even set to 0 ms there's still a noticable latency.
Checking Dolby Pro Logic II Decoder crashes when loading a game.

Latency is going to be inevitable when doing time-stretching. Though I really do think it's pretty nice for what's it's doing.

StripTheSoul: audio backend you are using?
100 milisecond latency is the minimun i can get with the current code, to lower it i will have to recode soundtouch library using sse2 and even there you will get 40 ms
