As of recently I have followed a tutorial to install the system menu WAD on my dolphin. However, ever since I have been unable to successfully remove the WAD and it is keeping me from being able to play with my friends on Netplay. I have deleted the original.wad file and deleted it from the Dolphin Emulator/Wii/Title but there's still an option to open it and it's still around somehow. I've even done a search for ALL .wad files on my computer but all it finds are shortcuts to the .wad files some being un-removable. I have also tried to delete the whole dolphin folders (even the one under "My Documents") but it somehow still loads! I am very confused about this and where it could be stored. Need very urgent help.

The installed System Menu (which is not a WAD – only the installable file is a WAD) is somewhere in the folder that's pointed to by the Wii NAND Root setting in the Paths tab. If you want to get an empty NAND to avoid desyncs, you should delete that entire folder. This will also get rid of your Wii save data. But why do you need to do it? If you're using a recent development build of Dolphin, the contents of the NAND will not make you desync.

Thanks for the fast reply, although whenever I tried to delete the Wii Folder (as I have no important wii save data I've created on dolphin) Dolphin will create it again once I reset it but the system menu files also get created again with it. I also need to do this as my friend can only use dolphin-7461 (I'd explain but it's a long and personal story) but he is unable to use any other further developed version of dolphin because of this.

That Dolphin recreates the folder is expected. Are you saying that the recreated folder contains an installed System Menu? If so, something is most likely wrong with Dolphin's Sys folder and you should redownload it.

I've got another dolphin system folder and now the system menu is no longer getting recreated along with the wii folder however on the tools section there's still an option to open the system menu which seems to also be preventing me from playing on netplay.

Is the option to open the system menu grayed out, like it's supposed to be when you don't have a system menu? In what way is it preventing you from using netplay?

Besides, 4.0-7461 was released after the first version that made Dolphin ignore the NAND for netplay, which was 4.0-6512. Even if the system menu still is there, it shouldn't lead to any desyncs.

well, whenever I am hosting a netplay my friends are unable to connect to me although before when I never had it on my dolphin they were able to connect to me with no problem. I am also unable to connect to their netplay games but they can still connect to each other with no problem. And no, it isn't grayed out in the system menu.

Not being able to connect isn't related to what's on your NAND at all as far as I know.

Oh alright, so there's probably something else that's causing the problem to occur then?
