Long story short, purchased a Mayflash GC Adapter.
Plugged it into my PC, did the Zadig USB change thing while in "Wii" mode.
it detects in Wii mode in my device manager, however the controller is not detected in any version of Dolphin I tried (the older 32bit) the latest stable version and also the latest build (developer) version.

Any ideas?
I've tried a bunch of ports as well. The controller is the official gamecube controller not a knock-off.

Adapter I bought is this;
http://www.ebay.com.au/itm/261723975595?_trksid=p2060353.m2749.l2649&ssPageName=STRK%3AMEBIDX%3AIT

(which I did the firmware update from the Mayflash website) I tried other firmwares as well (older ones) currently on 0.5
Tried another gamecube controller as well, same issue.

(Assuming you're using 5.0...) Did you set one of the GameCube controllers in the controllers window to "GameCube Adapter for Wii U"? And are you then checking if it's working by clicking on Configure and seeing if it says "Adapter Not Detected" or "Adapter Detected"?

Yep, Currently on 5.0 (master branch according to "about" section of software)
Set to "GameCube Adapter for Wii U" and clicked Configure but still says "Adapter Not Detected"

Hm... have you tried installing UsbDk? The latest dev builds of Dolphin requires it to make the adapter get recognized. You can download and install it from this link:
https://github.com/daynix/UsbDk/releases

If that doesn't work, then i really have no idea what's going on with your adapter. You could try deleting the adapter from the device manager and attempt to reinstall it otherwise.

No, they don't require it anymore. You can use either Zadig or UsbDk in the most recent ones.

I'll try this when I get home.

I tried the Zadig thing already, and it shows as WUP device in my Device Manager after going through the steps for it (while in Wii mode, in PC mode I don't see anything in Device Manager?).
The link I posted earlier, does it look as though the adapter could be at fault?
If it is, I'd like to look at organising a replacement sooner rather than later if this is the case.

I thought the "GameCube Adapter for Wii U" setting was only for the official Nintendo branded adapter. I thought with any other you had to configure like any other controller.

The sole exception is Mayflash's 4 port GCN adapter, which you can toggle between PC and Wii U mode. In Wii U mode, it behaves exactly the same as the official adapter by Nintendo.

That's not the sole exception. Any adapter that's compatible with Super Smash Bros. for Wii U can be used with Dolphin's native support.
