There's one bug in dolphin. The Nunchuck sometimes doesn't calibrate correctly after game load. It can be circumnavigated by unplugging it and plugging it back in.

This isn't a Dolphin bug, this happens on real console as well. It's more an issue with how Nintendo designs their controllers internally.

Nintendo's controllers calibrate their analog sticks when you power up the system (in the real console), if the analog stick isn't centered when you boot the game or when you plug it, the calibration will wrongly set that position as the "center". Just make sure to not touch the Analog stick when booting or when plugging the Nunchuk and the issue goes away. Since this occurs on real consoles too (N64 and up), it's not Dolphin issue...
