I know that MMU is enabled by default in Toy Story 3. On builds before 5.0-540 it was disabled, and the game ran at full speed. If I disable it on the latest build, will it affect the game's stability? If it won't, is MMU defaulted by mistake in that game (like in NFS Most Wanted on builds between 5.0-6101 and 5.0-9275)?

Toy Story 3 requires full MMU and always has. If you run it without full MMU, it will crash on boot, even in Dolphin 5.0.
