Is it possible to get rid of this annoying popup message that appears everytime i play my games?

Either change EnableSignatureChecks in Dolphin.ini to False, or use WAD files that actually are proper.

Well, the games are running fine, apart from the beginning where dolphin failed to save my progress. Angry 

It would be preferable with a checkbox to disable this annoying popup message.

Open the Dolphin.ini file (it's Documents/Dolphin Emulator/Config/ by default on Windows), search for the line saying EnableSignatureChecks, and change True to False.
