So I've gotten The Last Story to run with almost no lag, and some graphical glitches (which are ignorable) There is still one problem though....after a few minutes, the game will randomly freeze. No more FPS, but the sound still seems to work (just BGM though). From this point, it never starts again, and I have to just restart the emulator. To my knowledge, I don't get any error codes or anything. It just stops working. Can I fix this?

This is a known issue.
The game randomly freezes mostly during transitions of scenes. You can set the CPU Engine from JIT to JITIL, which should help against the freezes. (This will slow down your performance, but its less prone to freezing) You can also lock the thread to cores, which will help a bit. Otherwise, if you are using Dolphin 3.0 or below, download the latest GIT version on the Dolphin site. The game should work fine with Dolphin 3.0 but if you really got freeze issues try a more recent build (one of the latest ones). Nevertheless you have to know that latest builds tend to be slower than the official release
