Is this what you're using?

If yes, look at the controller settings picture inside the version of the .zip you downloaded.
It tells you how to bind your Classic Controller to your X-Box 360 gamepad.

Dolphin Controller options > Click "Configure" Emulated Wiimote
Change the "Extension" option to "Classic", then click the "configure" button below.
Look at the controller settings picture from your zip file, and make all buttons match it.
And that's it, done.

Now when you play the button icon prompts in-game will match your X-Box 360 controller (instead of looking like a Wii Classic controller)
