The game stops responding to my commands. *Resolved

So, I was playing Megaman 10, and I paused it for a bit. When I came back, the game didn't respond to any of my commands. I use a PS3 controller with motionjoy, and I tried to switch to the keyboard, but even so the game don't do anything. This happened multiple times since, and I won't be able to beat this game if this continues. I even tried to use a savestate when the game stopped responding, then I closed the emulator, and opened it again. I loaded the savestate, and it still didn't respond. The only way to make it respond again is by loading the game again, but then I lose everything I did before. I'm currently using Dolphin 4.0.2 x86. Does anyone knows how to solve this?
