So I'm doing my own upscale project for Metroid Prime Trilogy, and I get a certain amount of textures per level that have magenta in them for color-based transparency.

However, because of the nature of the upscaling, if I leave them alone, the program ends up incorporating that magenta into other parts of the texture.

Now, I can certainly go through and manually remove the pink pixels before upscaling, but my question is, why are these being dumped with magenta instead of alpha transparency?  I don't even have to put the magenta back in in order for Dolphin to use the texture properly, so why can't it be exported in that condition in the first place (like all the other transparent textures)?
