I just installed my NAND into Dolphin, and got the "System Files are Corrupt" error. Can anyone help?

I copied the SYSCONF file from dolphin to the shared2 directory of nand.

I copied all of the NAND directories to the Wii directory (this included the Dolphin SYSCONF), and there were some files overwritten. Was this the mistake? I made backups before I did this if anyone can help it would be greatly appreciated.
