I downloaded the newest development version of Dolphin and everytime I try to play a ROM it tells me

Warning:

File: "C:/users/username/Documents/Dolphin Emulator/Wii/tmp/SYSCONF" could not be opened!

and

File: ""C:/users/username/Documents/Dolphin Emulator/Wii/Title/00000001/00000002/data/setting.txt" could not be opened!

It also dumps the same warnings on me every time I close the ROM.

This isn't an issue if I use the older 5.0 version instead of the newest version, but the 5.0 version doesn't allow my controller to map inputs properly. So how do i fix this issue?

Try again using Administrator mode (right-click Dolphin, then select Admin rights or whatever has the "admin" word there).

Verify that the files exist in that location first of all. If they do, I suggest making a portable build instead. If you have a bunch of saves, transferring them over can be a bit annoying.

I checked and the Settings.txt is there.

But the SYSCONF is not there (at least in the tmp folder.)

This didn't work last night, but it worked today for some reason. I haven't gotten a warning yet.

Okay an update.

Telling my PC to Run Dolphin as an Administrator doesn't work anymore. It started mass bombing me with warnings again.

I've had a similar issue in the past, and given that the issue first went away after (what I'm guessing included) a restart, this fix might work:
1. Close all immediately obvious instances of Dolphin.
2. Open Task Manager and look for any idle instances of Dolphin. End the task.
3. Close anything else you think might be accessing Dolphin files (if applicable).
4. Try reopening Dolphin and see if you have any luck.

Delete the SYSCONF file in Documents\Dolphin Emulator\Wii\shared2\sys\SYSCONF
See if that helps.
