I use the bluetooth passthrough feature to sync my Wiimotes, but I would like the ability to use my Gamepad as an emulated Wiimote for some games with simpler controls. I know how to set up the gameini to switch from the "real wiimote" mode to emulated wiimote and pick my preferred profile, but is there a setting I could put in a game's ini that toggles wiimote bluetooth passthrough mode?

Before You re-invent the wheel ... those games with "simpler controls" are maybe compatible with gamceube controller? If so, then maybe map Your gamepad as one?
