Is there any way to copy my configuration information and saved games when I switch builds?

Yes. Go to the dolphin directory, wherever you put it. Inside you will see a User folder. Inside that you will see a GC and Wii folder. Copy both of those folders. If you use savestates that is stored in the statesaves folder. Plugin configuration is stored in the Config folder.
