Maybe it's the cheats. Do you have any enabled for SSBB? If so, disable cheats and try playing a stage again.

No no cheats

It seems to be working again but at very low FPS for some reason.

Low FPS? No wonder, Mario Galaxy is a very demanding game. Xenoblade too. If you have a Z77 MoBo from Asrock, try to overclock your CPU
