Don't use 4.0.2. It is outdated. You should not recommend older builds, unless you can specificially pinout an older development build where the issue does not occur. Also I am pretty sure this was fixed a long time ago, so 5.0 should be OK. In fact, using 4.0.2 only makes it worser.

Just make sure you GPU support Bounding Boxes (NVidia Geforce 400 Series and newer, AMD/ATI Radeon HD 5000 series and newer or Intel HD Graphics 5300+). As you might expect, you should enable Bounding Boxes and disable EFB Copies to Texture Only for this game at all times (Paper Mario: The Thousand-Year Door requires this too). It is also recommended to use D3D12 or OpenGL since D3D11 is quite slow with Bounding Box emulation (it only affects NVidia cards through). You might also want to try out the newer Official Development Builds. It might or might not have been solved already. But as far as I know, Dolphin 5.0 should be fine to use.
Hmm, I don't want to be that guy but this thread was last used in 10-21-2015. Should this not be locked? You should perhaps open a new thread instead to illustrate your issue with Super Paper Mario.
