The game runs fast enough most of the time. When in a room with a moving ceiling or floor the framerate drops down to barely being able to play. Map 2-2 (Donut Plains 2) is the first place to spot it. Is there something I can do about this?

Couple of things to check to see what is causing this:
1. Which build of Dolphin are you using?
2. If you disable the texture pack, does the problem go away?
3. What Internal Resolution are you using? If you decrease it, does it increase your FPS/VPS?
4. If you're on the latest dev/beta build, have you tried turning on VBI?

Dolphin 5.0-18995

I don't think the textures can be disabled. It all looks built-in over the existing game.

Native 640 x 528 so it is already at the lowest setting.

I can't find this option anywhere!!

Hmm, they don't look special really. https://youtu.be/QAEerbYgx4Q?t=140
Maybe try all the compatible backends and see if any of them are fast?

I tried those options and VBI skip with Vulkan seems to be the fastest. It is still slow in these stages though.
