This will be a double problem post, with two diff issues.

1. Super Mario Sunshine
This game works, but it just runs a bit slow for me, but playable. I'm not sure what the settings do, so I leave them on default, and the only guides showing how to get good speed, are ones from before dolphin 3.0, the options menu is a bit changed. Can anyone recommend settings for this game for fullspeed?

2. Zelda The Wind Waker
Game works great, just a few slowdowns when I first arrive at dragon roost island when it shows an overview of the entire place, same for the haven forest.
But I'm stuck on the cutscene after you get the magic leaf. Right after the cutscene, the game locks up, it stays as a black screen, even on dolphin 3.0 r589
Any solutions?

For Zelda, go to DSP on emulator and select LLE.

If this isn't enough, right click the game on the emulator menu, go to properties, and select "fix item hang" in the patches submenu.

Avoid the second option if possible, it can cause you to lose sound permanently after you disable it (I have no idea why).
The built in Zelda ucode should work fine for WW, but I've only used a real dump.

Thanks, LLE worked, but it's too slow. So I guess I gotta use LLE to get passed the freezing points huh.
@HawaiianPunch I can confirm that using the "fix item hang" patch does kill the audio completely.

A note of advice tho...

Don't use savestates when doing this. Dolphin won't load savestates with different audio configurations. Try to save at the closest possible point and THEN you switch the sound modes.

Oooh, that's why Dolphin kept crashing when I tried loading a savestate.
Wish I can know a list of the possible freeze points in the game. I also froze on the part where Ganondorf orders his bird to toss you into the water and the boat picks you up, then it stays a black screen. I got passed that with a second try though, before I knew about LLE DSP

That really sucks, game is really playable, but those unskippable cutscenes ruin the game on dolphin. I hate when the game drags you into a cutscene before you can press start and save. like when you bomb the wall on outset island, it automatically sails into the place.
This discourages me from doing a second run of this game on dolphin, to get 100%. This cutscene problem should be posted on the main zelda wind waker thread on game discussion, and how to bypass it. Then people wouldn't need to post about that same problem.

I still have mario sunshine slowdown problems. Does everyone normally use default settings for decent speed on that game, or do they change certain settings (which I don't understand what does what)? I get these same kinda slowdowns in Brawl too. But Brawl is very playable like this.
I appreciate the replies, glad this forum has active members ^_^
