Intel Core 2 Duo 2.53 GHz
Intel 4 Series Express Chipset Family
3072MB RAM

Config:
Direct3D9 (OpenGL has both slow cutscenes and gameplay)
EFB Scaled Copy
EFB Scale: Integral
Enabled CPU Access
Copy to ram Enabled
-----
Cutscenes are at 100% Gameplay itself is at 40-66%. Any ideas?

Use EFB Scale 1x, do not enable CPU access and use copy to texture. Your Intel graphics chip is not going to do much for you with Dolphin.

GPU: AMD Radeon HD6650M, 1GB GDDR3 (Catalyst 13.1)
RAM: Samsung 4GB DDR3-1333
