You have to actually select LLE recompiler or LLE interpreter to use LLE audio. Selecting LLE on Separate Thread does not force LLE audio processing.
This option is actually quite marginalized in usefulness now. In 4.0 and above, the audio under HLE is perfect for nearly every AX microcode game. Zelda microcode games (which SMG is one of) are the only games that really find LLE audio useful still. The catch is that LLE on Separate Thread has been observed to give no noticeable speed boost in Zelda microcode games. What's more, in the latest development revisions, performance seems to get worse when using LLE on Separate Thread. And if that isn't enough, Zelda microcode games can crash when LLE on Separate Thread is enabled. So the short end of it is that it's not going to be giving you any results any time soon.
