Ah, that is actually neither shader cache stuttering nor due to custom textures, but a rather new little issue which I have already reported to Tino (Ishiiruka's dev). I think it started when he introduced ShaderUIDs (which are a great idea, just seems to have some bugs). You could look for a version before that (you might get some slight pop-ups on your first play using it, though). You should also go and report it in the Ishiiruka thread. Until now I was the only one talking about this and I'm not sure the issue has been taken seriously, yet ^_^
