Just a random thing I've been experiencing. I ripped these games with daemon tools and had them mounted on virtual drives. Eventually I just pooled the isos together and loaded them into the emulator. For me, it seems like playing the iso versus the mounted iso is making my sound crackle a lot. I just thought of that lastnight and did little "testing" to see if that was true, but it seemed to be. That's just for me though and I'm sure other people have a lot more knowledge on the subject, but maybe you could try that.

I get pops when I'm using the LLE plug-in, and I set my Sample Rate to 32000HZ. Does having it on 48000HZ make any difference for you? I've been meaning to report this error but haven't gotten around to it yet.

LLE won't sound good if your specs can't run the game at full speed with it on.
Main Laptop:
Dell XPS 17
i7 2720QM @ 2.2GHz
8GB DDR3 RAM
Nvidia GeForce GT 555M
Windows 7 64-bit
