Hi im not sure if it depends if your using opengl or dx plugin but i know that if you have a game image less than the computers default screen the CPU has to upscale which uses cpu power. Maybe thats what happening, though im not 100% sure as I read that from pcsx2 forums.
Games for me run slow if I use native resolution, aa x0 and af x0 as aposed to 2x, aa x16, af x16 they run alot better.
