It won't. But the pull request I mentioned earlier has been merged now, so hotplugging controllers should work now if you're using the latest development version of Dolphin.

I am. I noticed that it works a bit better now. What does the always connected option do anyway?

It makes it so that the emulated game doesn't show the "controller disconnected" screen if you disconnect your controller, more or less.

I still get a message that says i need a classic controller to play nintendo 64 games?

Yes, that message will be shown if you don't have a Classic Controller connected, even though Nintendo 64 Virtual Console games also are fully compatible with GameCube controllers. It's normal.
