Save States are pretty well known for breaking stuff. Don't overrely on them. Of course you can use Save States since it is a function for Dolphin and of course it should work properly. But in those cases it causes bugs, you should ensure you have a normal save file.
Most often, you can fix an issue by just restarting the game as you normally do by loading a normal save file. Loading a Save State also causes the memory the be reloaded as it was. For example, if you disable a cheat but boot the game and load a Save State when the cheat was enabled, the cheat is still enabled.
