At first when I load up the game it would run at 100% speed, but as time progresses I seem to be getting more stuttering and slowdowns and otherwise would not occur if I close the game and restart dolphin. Any idea what's going on?

While that is a good suggestion, I think I can tell you better what's happening. A lot of time, OpenGL specifically can cache a lot of stuff and that makes it get slower over time. I think D3D does it as well, so you could try flicking the texture cache settings to see if that fixes the speed. Just flick to safe and back to whatever you were at to clear it.

I was under the impression that the texcache is invalidated whenever you open the Graphics config, along with any game-specific graphics settings. I wouldn't know, I'm still not a dev.
The usual explanation for gradual slowdown like this is hardware overheating, no? Try watching your temps and clockspeeds as you play.
