This game runs at native resolution no matter what the IR is set to. Only way of fixing this is to enable store efb to texture only but that causes issues with other games.
Skyward sword does not upscale properly.

This isn't a bug. EFB Copies that require being stored to RAM cannot be upscaled. Skyward Sword's painting effect isn't accurately displayed in Store EFB Copies to Texture Only, so I'm guessing it uses the readback for something.
